We have two sites linked using a 3200 at site A and a 2820 at site b.

Both have the latest firmware 3.3.7.2

Site A:

two BTOpenreach ADSLs bonded using Sharedband.

The two ADSLs each go to a Vigor 120 ADSL modem.
Each modem is connected to a sharedband router
the two shared band routers are then connected to a wan port on the 3200 router
A IPSEC 3DES tunnel is then run over this to connect to site B

Site B:
Eclipse ADSL straight into 2820 ADSL port
A IPSEC 3DES tunnel is then run over this to connect to site A

We are having high packet loss between the two sites when running trough the tunnel.

What MTUs and MSSs are available to be set in the 3200 and 2820 for both the WAN interfaces and the VPN.

How do they relate to each other and what overheads should be considered as each stage ?

The Draytek MTU / MSS tutorial does not relate to the telnet interface of either router.

As I see it you have the following available to set:

WAN MTU
WAN MTU2

VPN MSS
